Skeletor and Mumm-ra are certainly memorable ones. I'd definitely include MegaTron and you gotta have Cobra Commander and Destro from G.I. Joe!!!
And Shredder from Teenage Mutant Ninja Turtles.
And Draxon Drear from Lazer Tag Academy
And Master Blaster from Kidd Video
And Jafar from the Aladdin series
And I loved Don Carnage on Talespin!
Or Fat Cat on Chip 'N' Dale Rescue Rangers!
And Big Boss on C.O.P.S.
And then there's Dr. Doom, Galactus, Apocalypse, Darkseid, The Joker, The Riddler, Captain Cold, The Green Goblin, Dr. Octopus, Lex Luthor, Mandarin, Juggernaut, Magneto, Mr. Sinister, and tons others from Marvel and DC Comics.
But I'm not sure exactly what we mean by "best bad guy"? Does that mean best at being bad? Or just the coolest baddest bad guy? Because we know they're really not cool- just bad.
But anyway- I know what you mean.

Thats is a tough one, i would have to be one, then Megatron and Soundwave, Shredder is a must, as well as Cobra Commander, and Ghengis rex from Dinosaucers-Ha. aside from toons Jason Voorhees and Leatherface are there.

Hmm. When it comes to cartoon villains, the one name that comes directly to my head is Maleficent from Sleeping Beauty. She's the perfect mix of grace and malevolence; master of a dark fortress and a hoard of minions, yet never so over the top she stops being scary. And her transformation! That's almost too much cool in one place. Gaston gets honorable mention.
The villains are the characters I watch the shows for (I admit it), so if I started listing everyone I love to pieces, I'd crash the whole Internet. As it is, I just know I'm going to forget someone I'll kick myself for later:
Venger, D&D: Even as a moppet, I appreciated how serious a threat he was. They didn't tiptoe around the fact that he was dangerous and that his actions hurt people. He has a real menacing presence, yet a cold reserve. His twin sister Karina gets honorable mention.
Cobra Commander, GI Joe: While every villain has armadas of followers, you can actually see how Cobra Commander amassed his; regardless of what he really thinks, he can make himself extremely charming and personable. But even when he's being his genuine egotistical self, he's a blast to watch. Baroness gets honorable mention.
D'Compose, Inhumanoids AND Samhain, Ghostbusters: I lumped these two oddities together because I realized I like them for the same reason: Patriarchs of the undead, they are concerned first and foremost with their "children" - and while they aren't deliberately hostile to the living, if they must manipulate them for their benefit, they're willing. Honorable mention goes to the evil spectral Ghostbuster twins from Ghostbusters.
Negaduck, Darkwing Duck: He's got an impressive arsenal, a reflexive hatred of cute things, and bombastic plots that often have no higher purpose than seeing how much havoc he can cause.
Skeletor, Shokoti, and Hordak, Masters of the Universe: Great, iconic characters who are very well-developed and well-rounded. Plus they have some great attacks, vehicles, and standout episodes.
Mumm-Ra, Thundercats: Another odd one; while there is definite malice about him, it's much more passive and subtle, dealing more with manipulation than outright aggression.
Shredder, Krang, and Baxter Stockman, TMNT: Excellently acted, biting, totally memorable.
Starscream, Transformers: I love Megatron just as much, but if I had to pick the one I thought was scarier, that'd be Starscream. He's an impulsive loose cannon, he forms ugly obsessions quickly, and he's a lot more downright, blatantly mean than the other 'Cons. (Granted, I think Galvatron beats him in this aspect when he shows up, so he's also great)._________________
